About 3D Enzyme Mechanism Simulators

A map of enzyme mechanisms built from deposited crystal coordinates. Free to use for study. Not a product, not a kinetics engine.

What this is

Each page shows one catalytic event for one enzyme: substrates arriving, a proposed chemical step, products leaving. Motion is interpolated between real crystallographic states (RCSB PDB). Mechanisms are checked against primary literature (PubMed) and against UniProt · PubChem · BRENDA.

The site has three layers: this map → a pathway or process page → one enzyme simulator. Energy metabolism and cell biology are open.

What this is not

It is not a real-timescale simulation. There is no steady-state kinetics, no Km / kcat curve, and no dynamic equilibrium. Printed Å values are single numbers from deposited entries. Hypothetical steps are marked as proposals on the page.

How to read a page

Open the References drawer on any simulator for the exact PDB entries, PMIDs, and a fidelity note. Pair the motion with a textbook kinetics chapter if you need rates.
